Ruang lingkupnya mencakup berbagai aplikasi dalam sektor pangan, farmasi, energi, dan lingkungan, termasuk produksi enzim, antibiotik, biofuel, dan produk fermentasi seperti yoghurt dan alkohol. Melalui manipulasi genetik dan teknologi fermentasi, mikrobiologi industri memainkan peran kunci dalam pengembangan bioteknologi dan peningkatan efisiensi proses produksi. Mikrobiologi industri mengkaji tentang aspek penerapan mikroorganisme, yang biasanya ditumbuhkan pada skala besar untuk menghasilkan produk yang bernilai ekonomi atau transformasi senyawa kimiawi penting. Mikrobiologi industri awalnya mengkaji sebatas proses fermentasi alkohol untuk pembuatan bir dan minuman anggur.
